I did a quick look at this. From here it seems like your 'new comment' counters are functioning properly. Maybe this is connected to the log in problem? If you really aren't logged in sometimes when you look at the site then you will read comments which later will show up as unread on the main page when you are logged in. Maybe something like this is happening? (I logged in as you and read all the unread treehouse comments and each time the unread count went down correctly, then I logged back in as me, made a comment, logged back in as you and it was correctly marked. I guess this isn't exhaustive, but it does seem to work.) Rachael is having some trouble with the /login function as well, so maybe there is a problem I can't see. I can set all your counters to zero (set all posts and comments to 'read') if that will help you diagnose the problem.
If it is already recognizing you (either "Hello Steve" on the main page or "Hi Steve" on the /login page) then why do you have to log in again? Are you not being allowed to post somewhere? Or is it just because the 'new comment' counters don't seem to be working? I don't have a clear sense of what is happening. Please keep trying to explain.
(One thing to watch for is that the 'new comment' and 'new post' counters will only refresh themselves if the main page itself is refreshed - so if the counts seem wrong, try reloading the main page. But I think you are describing a bigger problem then that.)
As for the font size, I'll bring this up. I know there has been some comments that overall the font sizes are perhaps too big - and I think this is all about different platforms rendering font sizes differently. Macs have a way of making small type too small to read (I think this has to do with the 72/96 dpi difference between Macs and Windows.) But on Windows everything looks maybe too big? We'll try to get some consensous going, and if we can't then I'll build something so that each person can individulize things a bit.
You know, now that I think about this some more, maybe your and Rachael's problem are connected. What browser version are you using? (I'm thinking maybe you both use really old Netscape browsers and maybe they are confused by all the redirects we have going on here. Maybe your cookies are not being recognized for this reason - even though you have them. Very strange.) We'll get to the bottom of this.
I'm running Netscape Communicator 4.5. When I enter the site there are no new-post/comments counters. When I go to the log in page I am greeted with "hi steve" at the top of the page, but until I enter my password and log in it will not display the new-post/comments counters. And the font size on my system is so small that it hurts my eyes. 1 vote for bigger or customizable.
Oh yeah, the counters do seem to be working once I log in. Maybe I was in error about them not being accurate... I just logged out, erased the cookie from every computer which had it then logged back in. "Hi Steve" was absent from the top of the log in page but all went accordingly. I quit the program, relaunched it and entered the site. No counters were visible. I went to the log in page, was greeted by the "hi steve" sign, logged in and the counters appeared displaying my morning's previous lurkings.

I take it back, the post/comments counters are acting goofy. Mine say that there are 4 new posts by tom moody but I have been to his page a few times and there don't appear to be any new posts.

There are 4 posts the system thinks you have not read on Tom's page. These posts have all expired from Tom's page and are in his archive. If you click on Tom Moody you won't see them, but if you click on [4 new posts] it will show you just the 4 new (to you) posts.
Let me know if that doesn't work.
